Spongebob and Patrick reappear in the real world after what they perceive as a week, but the human they visit informs them it has been two years. More characters from their world, including Sandy, Squidward, and Mr. Krabs, begin to arrive in the real world.
Mermaid Man and Barnacle Boy are found in a retirement home in the real world. They explain that the 'Merma remote' allows travel between universes. Panic ensues as news reports show a floating orb of mud and oil causing havoc in 'Rivera City' – it's the Dirty Bubble. The heroes team up to stop the Dirty Bubble, with Spongebob suggesting lighting it up, which only makes it stronger. They eventually defeat him by using a large source of water. However, a flashing green light on the cartoon scanner indicates more cartoon creatures are coming to the real world.
More cartoon characters, including Mr. Krabs, Sandy, and Squidward, appear in the real world due to the Merma remote, which has been found in Bikini Bottom. Meanwhile, Plankton teams up with a wealthy individual named Damian Cooper. Plankton's plan is to build a machine using Damian's wealth and technology to combine all universes, allowing them to rule the world. However, Damian reveals his true motive: he hates cartoons and wants to destroy them, only agreeing to spare some for Plankton to rule over if Plankton helps him achieve his goal.
Spongebob and Patrick are being chased, but are then contacted by 'Agent Tutti' and '007 Kevin' from an agency that deals with inter-dimensional travel. They explain that Plankton is trying to open portals to all universes, which could lead to the destruction of all known universes if the machine is built incorrectly. Damian has already opened portals, bringing numerous cartoon characters into their universe. He reveals his intention to destroy any universe he wants and demands that people buy his products and make him their leader, threatening to destroy all universes if his demands are not met.
Spongebob rallies all the real-world and cartoon characters to band together and stop Damian. They initiate an attack on Damian's tower, splitting up to achieve their objective. Spongebob, Patrick, and their allies make their way up the building, facing various challenges. The 'spy guy' attempts to hack into the mainframe to unlock the top floor. Spongebob and Patrick make it to Damian's office, where Damian engages them in a guitar battle. During the battle, Damian reveals his childhood trauma and hatred for cartoons, influenced by his father.
Damian prepares to destroy all universes, having discarded Plankton. Spongebob and Patrick are on the verge of being destroyed. Spongebob is instructed to hit the emergency reset button. He succeeds, and the machine malfunctions, pulling Damian into a vortex, seemingly ending his reign of terror.
