Ibarra visits his fiancée, Maria Clara, Captain Tiago's foster daughter, and they reminisce. Lieutenant Guevara then tells Ibarra about his father, Don Rafael Ibarra, who died in prison a year earlier. Father Damaso accused Don Rafael of being a heretic and subversive after he defended a boy who accidentally died. Don Rafael's enemies came forward, accusing him of various things, leading to his death in prison. Father Damaso further ordered Don Rafael's remains exhumed and moved to a Chinese Cemetery, but due to heavy rain, the gravedigger threw the body into the lake.
Ibarra, instead of seeking revenge, continues his father's mission by building a school. During its blessing, Ibarra is almost killed but is saved by Elias. Father Damaso again insults Ibarra, who then tries to stab the priest but is stopped by Maria Clara. This incident leads to Ibarra's excommunication. Father Damaso manipulates Captain Tiago to cancel Ibarra and Maria Clara's marriage, arranging for Maria Clara to marry Alfonso Linares, a young Spaniard.
Maria Clara falls ill from heartbreak. With the Captain General's help, Ibarra's excommunication is lifted, but he is unexpectedly arrested and imprisoned for leading a raid on the barracks. During a party celebrating Maria Clara and Linares' engagement, Ibarra escapes with Elias's help.
Ibarra confronts Maria Clara about a letter used against him. Maria Clara reveals she exchanged it for a letter proving Father Damaso is her real father and agreed to marry Linares to protect her mother's honor, affirming her love for Ibarra. Ibarra and Elias escape by boat along the Pasig River to Laguna de Bay. Elias misleads pursuers, who shoot him, and his blood turns the water red. Maria Clara, believing Ibarra is dead, asks Father Damaso to send her to a convent or she will take her own life.
On Christmas Eve, a wounded Elias reaches the Ibarra family's forest, finding Basilio and the cold body of his mother, Sisa. Before dying, Elias prays for those who will see a new day, asking them to remember those who fell in the darkness.
