The story begins on a steamship in Pasig River carrying various passengers, including Simon and Basilio. Simon reveals his identity and attempts to recruit Basilio into his plan for revenge against the Spanish government, but Basilio initially refuses.
Filipino students request to establish a Spanish language academy, but priests reject it. Simon again tries to convince Basilio to join his rebellion. Simon plans to rescue Maria Clara from the convent, but she dies, foiling his immediate plans.
Students gather at a Panciteria to express their discontent after their academy request is denied. Posters inciting rebellion appear at the university, leading to the arrest of several students, including Basilio. Basilio's girlfriend, Julie, seeks help from Padre Camorra for his release, but she is assaulted by him and tragically jumps from a window to her death.
After two months, Basilio is released with Simon's help, leading him to finally join Simon's rebellion. Simon infiltrates Don Timoteo Peles's business and arranges the wedding of Juanito and Paulita Gomez. Simon plans to use a magnificent lamp, containing nitroglycerin, at the wedding feast to trigger an explosion targeting high-ranking government officials.
Basilio, aware of the impending explosion, sees Simon leave the house and warns Isagani to flee. As the lamp's light dims, Padre Irene orders it to be lit, but Isagani snatches it and throws it into the river, preventing the explosion. Simon, whose plan is thwarted, flees to Padre Florentino's house, confesses his true identity and his vengeful motives, and then poisons himself to avoid capture by the Guardia Civil. He dies, and Padre Florentino throws Simon's remaining wealth into the sea.
