The establishment of Ateneo de Naga was driven by Archbishop Pedro P. Santos, who persuaded Jesuit leaders to open a school in the Bicol region. He donated 7.5 hectares of land for the site. Father John Fidelis Hurley, then Superior of the Philippine missions, was instrumental in finalizing the decision to build in Naga rather than Legaspi after conducting ocular inspections and surveys with other Jesuits.

The university began with classes at the Naga Parochial School. During World War II, the institution's main building was used by Japanese forces, reportedly serving as a base and site of interrogation, which posed significant hardships for the community.

In 1979, the college and high school units became the first in Camarines to be accredited by PAASCU. This marked a major milestone in the university's commitment to quality education despite historical challenges.

Leadership of Father Albino Barranco00:12:12

Father Albino Barranco (referred to as Father Bonoan) became the first president of Ateneo de Naga. During a difficult era of martial law and economic decline, he successfully prevented the school's closure by forging partnerships with alumni, expanding campus infrastructure, and investing heavily in faculty development and student scholarship programs.

The efforts of the administration led to the university being recognized in 1991 by the Department of Education as one of the 18 excellent universities and colleges in the country. Father Barranco's legacy is honored today through the naming of campus buildings, a cafeteria, and the second campus in Pacol.
